God is the creative energy behind all of creation, and every quality that exists in the phenomenal world is but a finite portion of a quality which God holds in infinite quantity.

Which inevitably leads to the question always asked: "If there is a God, then why does he permit such evil, suffering and all in the world?" To which the simple answer is that God gives man free will, that is our dominion over the other living things, and all of this suffering and evil we see is not permitted by God but permitted by man, evil, darkness and suffering are the inevitable results of what happens when man parts ways with God's will.

How do you answer the question why does God allow physical deformities and diseases?

Disease and illness is the inevitable result of material nature. Everything that lives, ages, withers and dies. Material nature is the animal world. The only solution to illness and disease is to remove oneself from the cycle of life, death and rebirth.

All living things with a soul were once part of Heaven but fell out of heaven through some loss of faith and oneness with God. So long as one is in the phenomenal world, there will be illness and disease, sometimes it is random through complex events and sometimes it results from man's actions.

Either way, the only escape from it is to:
  1. Stop identifying with the body. The minute you realize that you are not your body, that the body is but a vessel carrying you through this life, then no suffering or illness matters, for only the body suffers disease and death.
  2. Leave the circle of life through divine penance. This in part comes through one's actions in life (karma) along with remembering the name of God when one dies.
Just remember, nothing here is real. Our earthly lives are all just an illusion on what the Vedics regard as the illusory energy (maya) of the casual ocean of Sankarsana. Nothing that has ever lived dies, and nothing that is unreal ever lives.

Yes, material life is temporary, but the freedom of choice is part illusion. While yes we are given free will, that does not necessarily mean we should exercise it to live apart from God, lest we invoke all of the salacious consequences discussed above. God's will is the only path through material life, lest we suffer yet more slings and arrows of material nature. Further, not all free choice is really free choice, some free choice is real, but some freedom of choice is but an illusion, you have no actual choice in these regards other than the illusion of freedom.

It reminds me of a zoo animal: trapped, captured and limited within its boundaries, the trick is to make the zoo animal believe it is still actually free.

What does the distinction indicate?
God told Adam and Eve they could freely eat from every fruit-bearing tree and seed-bearing plant on Earth, except for the fruit from one specific tree; the Tree of the Knowledge of Good and Evil. Which means they could have eaten from the Tree of Life. But after Adam and Eve disobeyed God and ate from the forbidden tree, they became aware of their sin. So God banished them from the garden because if they had then eaten from the Tree of Life they would have permanently sealed humanity in a fallen, sinful state forever.
 
Of course they did not "fear Moses" or their commandments. Jesus understood and taught the meanings of them in a broader, Spiritual sense.
