To me, he should be given a medal for taking care of his own space instead of dumping the responsibility onto another person.

There is always an "other side of the story" in these cases. In this one, the other side seems to be that portions of the land had not been used for growing wheat or anything else for over two decades and came under the jurisdiction of land protected by the clean water act. The farmer getting sued bought the land in 2012 and decided to use it as cropland without getting a permit to change the status of the property in question. Naturally, property zoned as cropland is far more valuable than property zoned as protected and unusable as cropland. All the other farmers in the area have to adhere to the rules, but this guy is trying to profit by ignoring the rules all the other farmers have to adhere to.
 
The point isn't that other farmers obey the rules. The point is that the rule is shouldn't exist since the government should have no right to make such a rule. Perhaps if he loses in court the farmer can sue the government for taking his usage without remuneration and get the value of the land from them.

Unfortunately, your opinion that the government has no right to tell you what you can do with your land does not stand up in court and never has. The rules are made to protect other property owners from property owners that will do things on or with their property that has negative effects on their neighbors and the community. There are good and valid cases of government agencies abusing or going too far with the rules and regulations. This case does not appear to be one of those.
