It's a flagship I'm sure, by definition, the commander may have operated from it. But that's probably because the commander is coastal operations.

To this day the US Navy does not operationally use modern Aircraft carriers as flag ships in active naval war zones, this is an operational doctrine, it's never been enforced because the US doesn't go to war against nations with real navies.
