I guess it boils down to if a autopen is used by someone else other than the POTUS does it make a pardon (or any other document) worthless.

Can a POTUS even designate autopen authority?

Yeah, it does need to be cleared up. To be honest, I never even heard of the autopen thing before for E.O.'s or pardons until after Biden left office. Personally, I'm in favor of a limit on both E.O.'s and pardons, making the autopen completely obsolete in these settings. The whole thing is ridiculous and could be rife with fraud and it probably was. Hell, we pretty much know that Joe wasn't even in charge.
