Abnormal secondary sexual development does not change gender. Gender dysphoria happens among those with normal development but abnormal psychology.
OK.....so? Yes, they are born in a not "regular way". Many people are born that way in many different ways.
You never explained how to change biological gender. In the past when these abnormalities occurred Drs believed they could choose the gender of the infant. The resutls were a disaster
