I recall a few years ago when clerks and mayors issued marriage licenses to gay couples in violation of the law. They weren't thrown in jail for exercising their personal beliefs.
Accommodations are often made in both the private and public sectors for individual employees' beliefs. Such an accommodation to remove the clerk from the approval of marriage licenses could have been made, or she could have been given the option to resign. Throwing her in jail is an extreme overreaction, especially when contrasted with the wholesale violation of Federal law in regards to immigration we see at the highest levels of the Federal government as well as in "Sanctuary" cities.

The judge who sentenced her to jail, which was the nuclear option.

No he didn't. The SCOTUS ruled in favor of same sex marriage over 2 months ago. She could have resigned any time.
