Actually eo 1.0 carved exceptions for christians, making it effectively a muslim ban. When eo 2.0 tried to correct by removing the christian exceptions, the judge ruled eo 2.0 was nearly identical to eo 1.0

The actual conflict is between US code, which gave the president the power to control entry from countries we were at war with, and US code which says the government can't discriminate on the basis of religion.
