First, it wasn't the DOJ that filed the suit, it was Judicial Watch, a conservative group.

Next, the case was not about papers, but about audio recordings of some historian interviewing Clinton, and did not have any classification markings. The tapes were the basis of a book, The Clinton Tapes: Wrestling History with the President. The Judge ruled he did not have to turn them over.

ETA: In her 2012 opinion, the judge ruled that even if the tapes should have been designated as presidential records, she could not order the National Archives to change their category.
