Lynch was not a judge. She was the AG who was deciding whether or not to charge Hillary for the mishandling of classified documents.
Yes, it was completely inappropriate for Clinton to meet with her on her plane.
Trump is considering one of Alito's former law clerks for a DOJ position. He wanted to ask if Alito would give the person a recommendation. There is nothing unusual about that.
I expect that call was arranged well in advance of Merchan's January 3 decision, and the call took place BEFORE Trump's lawyers had even submitted their emergency petition to Sotomayor.

Why would a president be calling to verify a clerk that worked for Alito ten years ago?

Oh bullshit. We don't even know the identity of the clerk, or the position he is being considered for. This nonsense is all in your imagination.
Why should a President not want to talk to the justice in person? If it's an important position, I would want to get the opinion first-hand, rather than filtered through someone else's lens.
The list of former Supreme Court law clerks that went on to prominent positions is a very long list, and the people who land those positions are the top of their classes.
It is not very likely that one would be interested in some low-level spot in the DOJ, when they could pick any major national law firm and easily land a plum job simply because they have the gold star in their resume.
FFS, Presidents don't even appoint low-level positions, those are filled by career employees.

The call was arranged by the clerk, who had contacted Alito and asked him to take the call to discuss his qualifications.
He was also the Chief of Staff for Bill Barr when he was the AG- that is not a low-level job.
You people are just manufacturing another "ethics scandal" over a simple job reference. Pathetic.
