Freedom of religion isn't about religions getting special treatment - it's about keeping government out of the business of endorsing, or condemning, any particular religions. The truth is quite the opposite. Some of the country's best hospitals are run by the Catholic Church.

I have never been in a Catholic Hospital that scared me, I have been in government run hospitals that had metal detectors and armed guards.

The question was are non-profits not subject to the same sets of rules that for-profit hospitals are,

That has never applied to running a business. Exercising religious freedom has always been subject to the law. You can't pick and choose which laws you want to obey or not obey
