Let's start with the obvious.

The Atom bombs didn't bring the war to an end. What brought a Japan already seeking peace to accept surrender was the entry of the USSR into the Pacific War. That raised a whole new front Japan wasn't ready to fight, and the prospect of the country being partitioned like Germany.
