How will these issues be handled by Obamacare with regards to Muslim institutions in the US?

Example: Zaytuna College is a Muslim institution. Will they be required to provide insurance and health care benefits just as Catholic institutions and if so will they be forced to go against their teachings and provide:

1.) Meds - As any addictive product that takes over one’s mind is prohibited in
Islam. Who will determine what meds are covered and can they refuse to give out
certain select drugs?

2.) Life support (who pulls the plug and when) - Since maintaining a terminal patient on
life support for prolonged periods with no hope of meaningful recovery is prohibited.

From the Islamic Medical Ethics Association:
Q21. For a patient who has cancer with bone metastasis and is in constant pain, is it better that he takes strong pain killers all the time or be in pain and remember God?
A. He should take pain killers as God does not want him to suffer. In severe pain he may not have the strength to remember God.

It is not prohibited, in any cases.
