The civilians died in pearl harbour are unintentional, the point is Japan is attacking a military base, there are civilians died there or not is their own fault for being there during the attack. But in Horishima and Nagasaki are civilians cities and not military base so of course those who will died when those 2 cities got attacked will be civilians. It is like that colletoral damage stuff you mentioned for pearl harbour and not for Horishima and Nagasaki.
