I've never been to San Fran but I've been to Puerto Rico (before Maria). Rental cars come with a warning - Leave the car unlocked, do not leave valuables in the trunk, windows down if possible. If the car is locked and windows are broken you will be responsible for the damage. Do not leave car parked on the street at night.

Hotel parking lots have security guards - and even modest homes have fenced and locked spaces for cars at night.
