Is it a violation of rules for mods to manipulate the rep of posters? To add rep where they like? I don't think I see any reference to that in the rules, so I'm asking.
 
There is no rule against it, but it is not practiced. Moderators have the option to edit rep comments when they are reported as offensive. Moderators do not have the ability to add or subtract from a rep number.

And do mods have a limit on how much rep they can give out a day?

I have no idea what's going on with your account. I'm asking if mods have a limit to how much rep they can spread.
