Permanent residency differs substantially from citizenship. The primary right granted to permanent residents is to live and work in Israel without the necessity of special permits. Permanent residents are also entitled to social benefits provided by the National Insurance Institute and to health insurance. Permanent residents have the right to vote in local elections, but not in elections to Knesset [Parliament]. Unlike citizenship, permanent residency is only passed on to the holder's children where the holder meets certain conditions

Blacks were DENIED citizenship, the basis of apartheid in S. Africa. There are 1.5 million Israeli Arab citizens.

Here is the difference btw South Africa and Israel/Palestine.

South Africa was one country ruled by the minority! Israel and Palestine are two countries in which one occupies the other. Israel has not annexed the West Bank or Gaza. The Israeli Arabs are citizens of Israel (but they must accept it) with all the same rights as Jewish Israelis. Palestinians on the West Bank and Gaza are not Israelis.

Now if Israel is ever foolish enough to annex the West Bank and Gaza and didn't grant the Palestinians full rights as citizens, then Jos the Infiltrator's apartheid arguement might hold water. But that is not that case, so it fails!
